    An online copy number variant detection method for short sequencing reads

    The availability of the next generation sequencing (NGS) technology in today's biomedical research has provided new opportunities in scientific discovery of genetic information. The high-throughput NGS technology, especially DNA-seq, is particularly useful in profiling a genome for the analysis of DNA copy number variants (CNVs). The read count (RC) data resulting from NGS technology are massive and information rich. How to exploit the RC data for accurate CNV detection has become a computational and statistical challenge. We provide a statistical online change point method to help detect CNVs in the sequencing RC data in this paper. This method uses the idea of online searching for change point (or breakpoint) with a Markov chain assumption on the breakpoints loci and an iterative computing process via a Bayesian framework. We illustrate that an online change-point detection method is particularly suitable for identifying CNVs in the RC data. The algorithm is applied to the publicly available NCI-H2347 lung cancer cell line sequencing reads data for locating the breakpoints. Extensive simulation studies have been carried out and results show the good behavior of the proposed algorithm. The algorithm is implemented in R and the codes are available upon request.

    Fractional Factorial Designs and Codes

    Fractional factorial experiments with minimum aberration are commonly used in practice. In this study the characteristics of two-level fractional factorial experiments, namely word length pattern, resolution, aberration etc. are introduced. By exploring the algebraic structure of two-level fractional factorial designs, the connection between coding theory, especially Hamming codes, and fractional factorial designs is investigated. Two-level fractional factorial designs are constructed from codes (Hamming, binary linear and binary cyclic codes), and are ordered by the minimum aberration criterion. Designs and their corresponding codes are listed in a catalog.

    Group acceptance sampling plans based on time truncated life tests for compound Weibull-exponential distribution

    Purpose Acceptance sampling plans are a decision-making process on the basis of a randomly selected sampling from a party, where it is not possible to completely scan the products for reasons such as time and cost being limited or the formation of damaged products during the inspection. For some products, the life span (time from beginning to failure) may be an important quality characteristic. In this case, the quality control adequacy of the products can be checked with an acceptance sampling plan based on the truncated life test with a censored scheme for the lifetime of the products. In this study, group acceptance sampling plans (GASPs) based on life tests are studied under the Type-I censored scheme for the compound Weibull-exponential (CWE) distribution. Design/methodology/approach GASPs based on life tests under the Type-I censored scheme for the CWE distribution are developed by using both the producer's risk and the consumer's risk. Findings In this study, optimum sample size, optimum number of groups and acceptance number are obtained under the Type-I censored scheme for the CWE distribution. Real data set illustration is given to show GASPs how to be used for the industry applications. Originality/value Different from acceptance sampling plans with just considering the producer's risk, GASPs are constructed by using two-point approach included both the producer's risk and the consumer's risk for CWE distribution.

    Kadına Yönelik Şiddet ve Çok-Boyutlu Çapraz Tablo ile Analizi

    Dünyada ve Türkiye’de önüne geçilemeyen kadına yönelik şiddet devam ettikçe, konunun araştırılması da devam edecektir. Şiddete uğrayan kadınların özellikleri, şiddetin nedenleri bilindiğinde önlem almak kolaylaşacaktır. Bu çalışmada, bugüne kadar yapılan iki ve üç boyutlu çapraz tablo çalışmalarının dışında, çok-boyutlu çapraz tablo ile konunun incelenmesi amaçlanmıştır. TÜİK (Türkiye İstatistik Kurumu) tarafından yapılan “Türkiye’de Kadına Yönelik Aile İçi Şiddet Araştırması” (2014) mikro verisi kullanılarak dört-boyutlu bir çapraz tablo oluşturulmuştur. Değişkenler arasındaki ilişki yapısının araştırılmasını sağlayan log-lineer analiz ile incelenen değişkenler, kadının yaşı, eğitim düzeyi, partnerin içki kullanması ve kadının aşağılanmaya maruz kalmasıdır.

    Log-Lineer Modeller ve Kadina Yönelik Siddet Üzerine Bir Uygulama

    Kategorikdegiskenler sosyal ve davranissal bilimlerde yaygin olmasina ragmen,kullanimlari sadece bu alanlarla sinirli degildir. Bu tür degiskenlergenellikle çapraz tablolar seklinde düzenlenmektedir. 2-boyutlu çapraztablolar, iki kategorik degiskenin bagimsiz olup olmadigina odaklanmaktadir.Ikiden fazla kategorik degiskenin oldugu durumlarda, iki ya da daha fazlakategorik degisken arasindaki iliski yapisini inceleyen log-lineer modellerkullanilabilir. Log-lineermodellerde, tam bagimsizlik modeli, kismi bagimsizlik modeli, kosullubagimsizlik modeli, homojen iliski modeli ve doymus model gibi çesitli modellerintahmin edilmesi ile en uygun model belirlenmektedir. Temel amaç, degiskenlerarasindaki bazi bagimsizlik tiplerini ve degiskenler arasindaki iliskiyibelirlemektir. Buçalismada, log-lineer modeller üç-boyutlu çapraz tablolarin analizindekullanilmis,  uygun modelin seçilmesiasamasi incelenmistir.  Bu amaçla,uygulamada, TÜIK (Türkiye Istatistik Kurumu) tarafindan yapilan “Türkiye’deKadina Yönelik Aile Içi Siddet Arastirmasi” (2008) mikro verisi kullanilarak üç-boyutlubir çapraz tablo olusturulmustur.

    Modelling of Factors Influencing the Citation Counts in Statistics

    Citation is considered as the most popular quality assessment metric for scientific papers, and it is thus important to determine what factors promote the citation count of a paper in comparison to the others in the same field. The main aim of this study is to model the citation counts of the research published in SCI or SCI-Expanded journals of Statistics field with the growing number of scientific works in Turkey. It is well known that the right-skewed nature of the counts makes the classical regression modelling inappropriate, even if the log transformation of counts is applied [1]. Due to the fact that distribution of citation counts involves a great number of zeros, this study serves for an additional aim that is to model the counts with advanced discrete regression models for a more precise prediction [2]. Data collected for this study consist of the citation counts of all scientific papers produced by 261 Statisticians in between 2005-2017. Discrete models varying from Poisson to Zero-Inflated or Hurdle were constructed by possible influential factors, such as the publication age, the number of references, the journal category etc. Predictive performances of alternative discrete models were compared via AIC and Vuong test [3]. Results suggested that Zero Inflated Negative Binomial and Hurdle Negative Binomial mixture models are the best forms to predict the zero inflation of citation counts [4]. In addition, the influential factors of the final model were interpreted to make some suggestions to Statisticians to increase the citation counts of their work.
